@text GBCH 722: Structure and Function of Biomolecules Sukwan Handali - Department of Tropical Medicine Tumor Necrosis Factor alpha (TNFa) plays a key role as a polypeptide mediator of inflammation and the cellular immune response. It is a homotrimer of 17 kDa subunits and the crystal structure has been determined. The multiple biological activities of TNFa appear to be mediated by two different TNF receptor (TNFR) and are designated p55 or TNFR1 and p75 or TNFR2. To understand how TNFa binds to the two known receptors, the complex between TNFa and its receptors is important. Currently, there are no crystal structures of TNFa with either receptor TNFR1 or TNFR2. As a crystal structure of TNF beta in complex with the TNFR1 soluble receptor fragment has been determined, a comparative modeling could provide a useful understanding the function of those proteins. TNFa is essentially a beta-sandwich structure formed by two antiparallel beta-pleated sheets and has the topology of the classic viral jelly-roll motif. The upper sheet is kinked with three long strands supplemented for half the sheet by a loop of two additional strands. The lower sheet comprises five strands of steadily decreasing length. The complete carboxy-terminal sequence is essential for bioactivity, whereas amino-terminal deletions of up to eight residues may be sustained without loss of bioactivity. The single disulphide bridge (residues 69 and 101) stretches between the two longest intersheet loops. The interaction of trimer is through a simple edge-to-face packing of the beta sandwich. TNFR1 is composed of an N-terminal extracellular ligand binding domain linked by a single transmembrane segment to a C-terminal cytoplasmic signaling domain. The extracellular domains comprise repeats of a ~40 residue cystine-rich motif; TNFR1 has four such repeats, each containing three internal disulfide bridge. Based on the modeling, TNF residues 6, 21, 23, 31-33, 65, 67, 74, 86, 87, 115 and 143-145 are predicted to form specific interactions with one or both of the receptors. Five interactions are identical in both TNFR1 and TNFR2: TNF Arg31 forms an ion pair with Glu 56 of TNFR1, Arg32 forms hydrogen bond interactions with Cys70 and Ser 72, the amide of Ala33 forms a hydrogen bond with the carbonyl oxygen of Cys70 and Tyr87 forms a hydrogen bond interaction with the carbonyl oxygen of Asn65. There is a conserved hydrogen bond interaction between the side chain of Gln21 and the side chain of R1 Lys75 or the equivalent residue Arg77 in R2, while Tyr 87 of TNF interacts with the amide of His66 in R1 and the equivalent residue Trp67 in R2. Similar regions or R1 and Rs are involved in the predicted interactions with TNFa. These common receptor residues are 56, 65, 66, 70, 72, 74, 75 and 77.
