@text Extracellular proteins are internalized by antigen presenting cells such as macrophages, B cells, and dendritic cells and are processed through the endosomal-lysozomal system by means of a heterogeneous enzyme mixture. In a loosely described MHCII compartment, the generated peptides fragments can competitively displace the invariant chain which initially occupies the binding cleft of MHCII molecules. This peptide-MHCII complex is then subsequently delivered to the cell surface where CD4+ helper T-cells may recognize the complex and be stimulated to proliferate and secrete cytokines if appropriate costimulatory molecules are present. MHCII is a 60,000MW protein heterodimer comprised of an alpha and beta chain. It is comprised of a immunoglobulin-like domain near the membrane surface and a variable, peptide-binding domain distal from the membrane. In this demonstration, we will focus on the membrane distal domains, alpha1 and beta1 which comprise the peptide-binding domain. MHC haplotypes are polymorphic and have different binding specificities which are determined by pockets which preferentially accommodate certain peptide side chains. In this example, Wiley et al. crystallized MHC HLA-DR1with influenza virus haemagglutinin (HA) and found that the binding specificity is largely determined by HA Tyrosine 308 which is buried in the largest and most hydrophobic pocket of HLA-DR1. Interestingly, MHCII also has an open-ended antigen binding groove where peptides of 15-24 amino acid residues can 'comfortably' lie in the groove without buckling which is seen in MHCI molecules which have a closed-ended binding groove which limits peptides to nine residues. In spite of these differences, both MHCI and II have binding grooves which are comprised of eight anti-parallel beta sheet and two anti-parallel alpha helices where as will be shown later, polymorphic residues in these peptide binding regions contribute to different binding specificities. @kinemage 1 @caption Here, the alpha1 region of MHCII is colored deep blue while the beta1 region is colored light blue.
