@text Foreword: Instructions are given prior to each "text" statement. The logical flow of this presentation would best be served if these instructions are followed. Instruction 1: Select the "BMP dimer" view from the Views tab. Introduction: Presented here before you is a molecular model of a Bone Morphogenic Protein Dimer. Specifically, the given model is that of BMP-2, a morphog en that plays a central role in embryonic development. As a Morphogen, BMP accomplishes its signalling function by interacting with receptor molecules thereby starting reaction cascades which lead to varying ends. There are two types of BMP receptors, conveniently named Type I and Type II receptors. The receptor types are differentiated by the sites at which they bind BMP. This presentation is aimed at showing these receptor binding sites and explaining the interactions which exist within. The presentation would involve the use of models of BMP2, BMP7, a type 1 BMP receptor, BRIA, and Noggin, a BMP Antagonist. BMP dimers bind type 1 receptors through interactions involving both monomers. (Click on the BRIA-2 and BRIA-1 checkbockes) To get a better sense of how these receptors fit with the BMP grooves, you may choose to look at it from the top. (Select: View 3 dimer top from the VIEWS menu.) Toggle between views 2 and 3 with and without having the BRIA's checked...just for fun :) Let us look more closely at how these molecules interact. First, let us look at the molecular environment provided by the BMP dimer (uncheck the BRIA checkboxes). The given representation is only composed fo the C-alpha's of the molecule, and does not give nearly as much detail of the molecular environment as we recquire. ( Check the "sidechain checkboxes of the BMP dimer (BMP2-1 and BMP2-2). The sidechains of amino acids have varying qualities, from non-polar to polar, acidic to basic. The predominance of particular types of sidechain/R-groups in regions of a protein would give that region the corresponding characteristic environment. Interactions between R-groups are also the basis for many molecular phenomena, such as ionic interactions and the hydrophobic effect. As stated earlier, the interaction between the BMP dimer and a type I receptor involves interactions between the three molecules. The predominant interaction between these three molecules is hydrophobic. The BMP dimer has a hydrophobic groove into which the BRIA inserts a "hydrophobic" knob. The sidechains of the amino acids that comprise this hydrophobic groove are colored RED in this model. (Click on View4 to focus on this groove). The contributions of each BMP Monomer follows: (Uncheck BMP2-2) BMP2-1 hydrophobic groove contributors: 1. Trp28 2. Trp31 3. Met89 4. Tyr103 5. Met106 (Check BMP2-2) observe for a while, then go to view 5: Zoom out and in, to understand how the view was acheived. (Uncheck BMP2-1) BMP2-2 hydrophobic groove contributors 1. Asn59 2. Ile62 3. Val63 4. Leu66 (Check BMP2-1, and BRIA-1) Here we see the BRIA's hydrophobic knob fitting into the hydrophobic groove. BRIA-1 hydrophobic knob: 1. Glu 81 2. Gln 86 3. Asp 89 4. Phe 85 Phe85 serves as the main "key" in this lock and key system Gln 86 is colored violet since it also associated with the dimer via H-bonding (Uncheck both BMP2-1 and BMP2-2 to be able to see these more clearly) BMP Inhibition by Noggin: Having seen how BMP interacts with its receptor in order to induce developmental processes. Our next task is to elucidate a way by which this induction is curbed. A well known BMP antagonist is Noggin. The following images are aimed at demonstrating how this inhibition is achieved. Noggin inhibits BMP action by competing against both types of BMP receptors for binding sites on the BMP molecule. This past statement is based on observations made on a crystallized Noggin-BMP7 heterodimer by Choe et. al. (Go to view6, uncheck BMP2's and BRIA's then check the BMP-7's and Noggin's to view this model.) - Toggle on/off the BMP2' and BRIA chains to get an idea of where they would bind in this complex An important point in understanding how this model is the similarity in structure of both BMP2 and BMP7. You can verify this by toggling on/off the BMP2's and ovserving that they dock pretty well with the BMP7. More importantly, both BMP's share the presence of a hydrophobic groove (Go to view4, and toggle on/off BMP2-1) Zoom out to get a bigger picture :) (toggle off Noggin-1) (Switch to view5) The hydrophobic groove of BMP7 will also support the insertion of the BRIA hydrophobic knob. (toggle BRIA-1) However, the presence of Noggin, hinders this interaction by competing for this site. Noggin has a "clip domain", colored blue in this model, which binds to the receptor type 1 binding site, sterically hindering the association of BRIA-1. (Toggle Noggin-1 and BRIA-1; note that the N-terminal region of the clip domain "pushes against" the BRIA, preventing its association with BMP7) Zooming out lets you get a better picture. (Go back to view5) Noggin not only inhibits the binding of type I receptors, but type II receptors as well. This inhibitory effect is again due to stearic hindrance. Noggin, blocks the type II binding sites, colored ORANGE in this model. (Zoom out, observe where the orange residues are present) (Go to view7) This view may give a better picture. Toggle Noggin-1 on/off in order to see how it blocks off the type II binding site.
